Like Spock said, you must be doing something wrong, there is no reason that window mode wouldn't work. Just keep the configuration default. You did click the "Start" button in the configuration utility, right? I really hope you didn't check "Window mode" in the configuration and then start BZ with the shortcut on the desktop, that would be completely wrong.
